Koi mysteriously dying...?

I have a 4,000 gallon pond with about thirty 18-24" koi. I got the pond with a house about two years ago, and until last week it's never given me much trouble. I believe the fish are between 25 to 35 years old.

We have a cistern physical filter, about 3 feet of baffle bio filters and maybe 20 sq ft of pebble bio filter. We also have large water plants to pull anything out of the water that the bio filters miss.

A couple weeks ago a well-meaning family member visited and wanted to drain the cistern. Afterwards she "cleaned" the baffles, which I believe killed the first stage of our bio filter. I presumed we'd get a short-term bump in ammonia and nitrites, but didn't worry too much because we have the other mitigation mechanisms and the fish are generally pretty healthy.

A week later, we had our first fish die. According to the previous homeowner, this had never happened to them. I chalked it up to old age stress plus the temporary toxic water. Today (a few days later) I found another dead fish. I re-measured our levels, and ammonia, nitrites, and phosphates are at zero (pH is a little high, but it's always been high and I've been told not to mess with it). The other fish seem unperturbed, but I'm in panic mode now and am trying to think of what else I can do.

Any ideas what might be happening? As far as I can tell, the pond is in good shape chemically. The fish seem happy. I might put it down as old age, but two in one week seems like more than a coincidence.
